Pretty sure it will all be automatic.
When I didn't get a bill one month because of a billing problem, I just paid the previous month's bill again, and it was automatically credited, and therefore deducted from the bill when it was finally generated.
Your money is safe
You will also be able to check online, and you will probably see your account will be in credit.
